Affiliation: Team Rocket, definitely.
Personality:
Ivan has a sadistic streak that was mostly likely influenced by his extremely sadistic lover, Colonel Volgin. Think of a man who wants power, and abuses it when he finally gets it (he'll take a mile for every inch you give him). When he has power he has no respect for personal space or another person's rights; he will stop you and grab your crotch and then punch you to the ground (as actually happens in-game if you get too close to him). A call from EVA to Naked Snake confirms he's been known to beat up his own soldiers for sheer sport, just because "he's that kind of guy." Fellow GRU salute him and shake in fear of being beat. In MPO Campbell chews him out for his abuse of his power and rank, mocking him for "falling from grace" without his Colonel to protect him.
Ivan appreciates only male beauty (simply walking by X-rated hetero magazines with a, "Heh...women"), and he values his own appearance very much. In game you can wear a "Raikov mask", and upon seeing it Ivan will lean forward muttering, "How...beautiful," so not only is he vain, but he's not that great at recognizing faces either (although he sometimes questions, "Is that...me?").
Ivan has an inferiority complex so smothered in ego it's amazing he hasn't drowned in it. He hates when people are in charge of him or have any say in his life (even with his lover, Colonel Volgin, he earns Colonel status to keep the playing field even). He does all he can to keep prospecting successful GRU down. He expects people to obey his every whim and ignore his embarrassing folly. He hates being pestered, and will most likely cave in or injure the other person if bothered enough (it depends on who). Contraries, he can push people too far and get himself into trouble (he never was the brightest GRU).
Ivan absolutely loves food, but he has a weak stomach, and his own inability to learn his lesson the first—or ten—times causes him to end up with stomachaches more often than he'd like. On top of that, he has been known to eat food (raw or rotten meat!) off the floor in-game, showing his lack of common sense. He has poor control over his impulses, but does not lack the ability to bite his tongue in a tough situation.
He's also highly competitive, and will turn the pettiest things into competitions, such as eating, drinking, fighting, anything. But the thing is, if Ivan is frightened (like when Snake intrudes in game), despite his own adequate fighting and gun prowess; he'd much rather hide until the danger was over, valuing his own life more than his comrade who can go out and fight for him (that's not to say he isn't a skilled fighter when confronted or forced out). But really, why fight when somebody else can do it for him? That's the glory of being a Major.
He can be manipulative and deceptive, a blackmailer at worst and a liar at best. To an attractive man Ivan is flirtatious and helpful—and likely to try and seduce to get his way (or gain power in ranks, like at the GRU). Ivan feels rather apathetic towards women; he tends to find them pointless in his own life and in general. Sometimes he can be a bit of a misogynous, especially if a woman is trying to tell him he's done anything wrong/comment negatively on him in general (or if she has some intimate relation with somebody he care for).
Growing up in the USSR, Ivan will blather insults towards those who reside on the other side of the Iron Curtain. "Yankee" being one of his most frequent (although "American dog" works quite well too).
According to MPO his “sense” skill level (aka his efficiency as a spy) is at 30 (the average being 45), meaning Ivan isn’t the most observant person.
Lastly, as a final note, since Ivan will be away from Volgin for an unknown amount of time, his confidence levels will likely decrease in some manner or another. Without his rank and his Colonel to back him up, he won't be able to constantly intimidate like he's used to.
Strengths/Weaknesses:
Ivan's an athlete (meaning he's agile) and can withstand long journeys or stress. He's also an artist of decent skill, and he prefer to work with pencils. He's skilled with both CQC (close quarters combat), knives, and a variety of guns--of course that doesn't really matter since he won't be having them in Route 29. I'll paste the relevant sections of his skill script here (minor edits are because they're from MPO, which takes place six years after MGS3):

As mentioned before he'll attempt flee a violent scene/bad situation (and more likely in this case, a losing battle) if he has the chance, because his greatest fears are of (obviously) being killed, and (less obviously) having his beautiful face or body marred (what would Volgin think of him then?). In general, Ivan's fears are ones that involve mortal danger...and not having anything to eat.
Since most of those aren't prevalent in this game; he also hates to lose because it's so shameful and embarrassing. The idea of being a failure is catastrophic to his ego (in fact when he does lose, he'll usually try to pretend it never happened).
Not sure if it would be considered a weakness, but Ivan also canonically has a weak stomach, as relayed on a codec call from EVA to Snake.
Pokemon
Starter:
I'd like to try for a Pikachu! My reasoning for why he should have Ash-Ketchum-Syndrome is that his lover, Colonel Volgin, in the game has an anomaly about him; an ability to use electricity not unlike a Pokemon. He can control electricity, use it to attack and manipulate bullets, and actually absorb it from outlets. His body kind of like a power generator.
If I can't have a Pikachu, I will settle for Pichu.

[Some poor unfortunate citizen was forced to listen to Ivan as he ranted.]
Starting over like this is a pain in my ass. If Volgin were here we'd take down Team Rocket and establish our own organization--call it...hmm...
[He stopped a moment to think, eyebrows creased and his lips drawn into a childish frown.]
Team Shagohod!
[He closed his fist in the air, a sign of victory.]
We'd get all these stupid grunts under our control, and do some real work!
[His town mellowed to cocky confidence.]
Heh, we could take over each city, one at a time, until we dominated the whole region.
[Ivan looked back down with a scowl, his eyes focusing on the letter holding directions in his hand.]
But no, here I am doing the work of a maggot for some stupid bastard, and Yevgeny isn't even here...or if he is, I haven't seen him. Ugh...this "Pikachu" is useless too, all it does is shock me.
[His gaze shifts to the Pokemon, a look of forced acceptance.]
But that sort of reminds me of Yevgeny, at least.
[Ivan looks back to the citizen with a scowl.]
Get away from me.
Third Person Sample:
The air was humid and damp today when Ivan found himself forced to take refuge under a large tree. Water splashed onto his head, causing the young Rocketeer to scowl. In this weather his hair was going to get all frizzy and wet and stick to his face.
At least he'd pull the look off better than anybody else.
He was soaked, but the down was dry so he took a seat on a nearby bench to relieve himself of his shoes, socks, gloves, and soaking hat.
He sighed heavily, watching his toes mingle in the grass. How long had it been since he'd seen him, seen Groznyj Grad--seen Volgin? Enough to call it "heartbroken" or "homesick", he thought begrudgingly, doing his best to deny it.
Pikachu sat by his side, a curious look on its face, "Pika?"
Ivan picked the dreaded thing up and held it there, proceeding to stare coldly at it. He never liked this stupid…thing, with its cute ears and red cheeks and dumb zig-zagging tail.
He let Pikachu go and it just sat there with a worried look on its face, earning a slight ear scritching from Ivan himself.
"...," he named the stupid thing "Zhenya," after all this, because its electrical attacks reminded him of his Zhenya, of Volgin, the Colonel. A man by any other name would still be just as brutal, and love him just as much.
Staring off into the forest he mused back on Groznyj Grad; a Major as fine as him shouldn't be doing grunt work for anybody. He earned his rank (how illegally didn't matter), dammit!
Wet, and shivering in the rain. That is what his life had come to. Wet, and shivering in the rain with an electric rat masquerading as a replacement for his electrical powerhouse of a boyfriend.
